Battery clamps. Most likely ground but check both. Air Filter possible staving for air. Get reading from OBT. might help. If it has one? Is there an idle adjustment? Check for vacuum line leaks.
PS Also check for the ground cable from engine to frame or body. usually a braided flat unwrapped/uncoated ground strap, if it has one. Larry
There is a control module.It's usually under the dash around the steering column.I would'nt be too concerned about replacing it based on the age of the vehicle
With that loose wire with tape on it it sounds like an add-on alarm may have been installed at one time, which would tie into the brake lights to make them flash when alarm goes off. Maybe those places that install these alarms may be able to figure the wiring out and put it back to 'normal'.

The security light means that the anti theft system is malfunctioning. There is a communication between your key, ignition, and TDM. (theft deterrent module). When this communication is broken, the security light comes on and will eventually shut down your starter or injectors. The whole purpose being that, if the key's signal does not match the signal needed in the TDM, it must be getting stolen and shuts the car down. Read up on this problem thru this link. Alot of info and some possible "do it yourself" solutions. For the record, this problem is quite common, and expensive. Check the emergency brake handle. When it is pulled up even one click (in my car) the brake light on the dash comes on and the daytime running lights shut off. Either the handle is up just far enough to activate the switch and not the brakes or the switch could be bad or loose.
Replace the alternator. It has failed.
