The first thing to do is have the mirror control switch tested, remove the switch from the door panel and proble it with a 12 volt test light as you operate the different functions of the p[ower side mirrors, if that is ok then replace the mirror.

Mirrors on 2004 Lincoln navigator won't fold in.

The mirror fold feature on the Navigator is known to be a flaky design. If someone manually folds a mirror then the entire systems gets confused and will not work. There is a procedure in the service manual to synchronize the mirrors but I have never been able to get it to work.
Further adding to the problem is that the assembly is not serviceable. You have to replace the mirror and many sellers will not guarantee the fold feature to work.

My 2006 lincoln navigator windows, mirror or door locks won't work

I would guess the problem would be located with the drivers door harness. All of these items are controlled from the same place, remove door panel and check harness connectors for tightness and water damage.

The mirrors and seat are controlled by the DRM, Driver seat module. It also controls other stuff, memory seat & mirror positions.
