When the doors are locked, the alarm does not "beep" and activate (it thinks a door is open). I have tried to open and close all the doors, but it does not fix the problem. Even more annoying, the car tries to lock itself about 20 minutes later and can't because of the "open" door and then the alarm starts going off!

My alarm is triggered when I leave the windows down a bit. There's a motion sensor for the interior of the car (I think it's thermal), so when a breeze blows cool outside air through the car's hot interior, it triggers. The interior sensor can be turned off by pressing the button just behind the driver's door and in front of the rear door. Try turning that off and see if it makes a difference. Post a comment with the results.

one of the front door latches is out of adjustment or bad. when you lock it at the trunk try the front doors to see if they might still open when the alarm is set if so that is your bad latch. bad news is to replace it you will need to tear down the entire inside of door

will your passenger door open with the key and is it just one side that your windows are not working or both. if its just one side it might be your regulator motor in the door thats not working if its both it might be your central locking pump usually in the boot. however if both of them are working fine it could be that your key needs reprogrammed however i think the 1st 2 are more likely to be the problem.

Is the switch in the center counsole switched to off? It should be. Alarm will still work but will work normal. If you have an owners manual it will tell you about the alarm settings. 3 different settings.
I had same problem with a 93 Pathfinder. If switch is off, everything works fine.
