It could be a few things, first need to find out why engine light came on, then address the problems. sounds like ignition related.

Why does it idle rough and rpm's are lower than normal when driving

The check engine light is telling you that something has gone wrong with the system. Have the codes read and fix the faulty sensors or parts.

You have a vacuum leak. Check PCV hose on passenger rear of engine. Stuck open EGR valve can also be the cause.

Stalls out and putters when idle

Remove the flexible plastic tube and check for crack(s) or air leaks.

one small hole on the air intake tube will give incorrect amount of air into the engine.

95 Jetta stalls when I shift into 2nd

You either have bad plug wires or water got in the intake like billie said and is playing havic on your mass air flow sesor. Test the plug wires by squirting some water on them when the car is running (we are looking for like a spray bottle squirt not to much).
If nothing changes ( you will be able to tell the car will wana die or you will see them grounding out a bit) then you can try cleaning the mas, or just replacing it.
Also check your air filter while your in there as well might need to be replaced now :)

Good luck
