so is this a stock RAD/cd?
stock JBL 6 disk player in dash>? or? what? name and model #
mp3 and wma format. but not DVD

TELLS where you got the disk, or name it, or tell how it was made if home made. we dont know that.
is said CD a CDDA? or not. (always try CDDA first)
is CD a real music disc. from a real store, CDDA, is that.
or CDR, or DVDr, or CDRW, or other record-able media
is music MP3? files.
see, the old units dont play modern media.
try 2 real discs, not scratched.

one other way, is to name the radio, brand, like JBL then get the
p/n off it. (hard) then look up the product data sheet on it,
bingo, what it can and can not do is there.

this is a diferent radio the problem is inside the radio if this is the am/fm/cd/tape radio
take radio out open the radio next to the cd left side there is a small board on screw in back of the radio to remove put it on a table and resolder the resistors there is 4 or take them out and clean them no need for new ones this is the power suply board and it runs very hot
If the radio works but the CD player doesn't it's something internal to the unit. The radio and CD player get their power source from the same wire that goes into the unit.
Try this: Remove the negative battery terminal for 5 minutes. Reconnect the battery termional and see if the CD player "resets" itself. This sometimes works for me.
The clock unit is just defective and needs replaced. It is pretty common on these 3rd gen (96-02 Runners) -they are not cheap so many folks have just given up on them. T4R.org is a good place to look for one or a local junk yard if you need to replace it. While you have the dash apart for the clock then ...
Your radio issue is likely in the unit itself-and replacing the radio head unit with a more modern unit would likely be around the same cost as any fix of the old unit. Since many car stereo outlets install for free your only limitation is how much you choose to spend or the features needed. I seriously doubt Toyota can fix your light in the old stereo for any less than a new radio itself....but of course call the dealership and ask to be sure before you go spending big money....
