sounds like your alternator. if you have a multimeter then turn on your car and turn your headlights on/ac and heater fan on high/wipers on and blinkers on. once they are all on hook the meter to the battery and if it reads less then 14 volts then the alt is bad. or you can just take it to a shop and have it tested.

first you should double check to make sure the batteries are installed correctly ,then get the new car manual out of the glove box ,and check for the reprogram procedure for your remote . every car manufacture has there own procedure , example,I have 03 mustang mach 1 the procedure goes something like this.turn key to on position..put drivers side window up then down open and close driver door then turn lights on and off then radio on off and so on

I would check the Maxi-Fuses, you may have blown the main fuse.
