Isuzu Hombre pickup, 2.2L Vortec, Won't Start.
You need four things for an engine to run.
1. fuel
2. spark
3. compression
4. timing (spark at the right time.
By your post it seems you have fuel and spark and you probably have compression unless you blew a head gasket. That leaves the timing. Check the timing and/or the timing belt or chain whichever you have.

STOP Downshifting!
STOP Forcing gear change, watch the Engine RPMs and shift accordingly, HOMBRE's are as good as the operator's. Hombre's have dash shift indicators which illuminate when it's time to 'shift' and not before, This has nothing to do with gear oil either. If you've drained it, you best fill it immediately and make sure it's ample level. The heat these gears sustain in is inceredible, cooling lubricant is essential. Here's a tip, while engine is OFF, ignition key is engaged, dash is illuminated, depress clutch peddle, keep it depressed and walk through all gears with gear shift, shifting should be smooth and unpeded, including reverse. If resistance is experienced at one or more gears, gear alignment is off as a result of inproper gear shifting while driving. Continue to drive vehicle just shift slower until clutch needs replacement then do an entire drive shaft upgrade. It worth it, it's great truck.
Cyl #3 missing
Cracked spark plug, damaged worn plug cable, the clicking, thumping is a result of operator forcing engine to run out of synch, as result of electrical combustion loss. the fact the vehicle continues to run rules out any problem with fuel line - fuel components. Let us know the outcome please.
There is no power going
Recheck your work that fixed it the first time scrape wire if you spliced,oxidation ( discolored wires) make cold connections (not very good) something it's the most simple solution.

It's very possible that your speed sensor is the root cause of all or most of your stated problems. The speed sensor is involved in many of the operations of the electronic engine control system. It would be worth the effort to replace the speed sensor with a new one, reset your EEC computer, and see what improves!
