I have a 87 vw jetta gli the car overheats
considering the remedies/replacements you have carried out have you checked that the cooling fan is operating ? also as for heater cold? this may be also the possibility that your engine has a cyl head gasket failure ie hot compression fro cylinder is blowing via gasket into cooling system resulting in this gas finding its way into heater pipes and air locks preventing coolant flow thro heater best advice is to have cooant pressure test or what is known as a sniffter test at the head tank this will determine if gasses are present from engine do you see any slight oil film in head tank? as this is another sign of gasket in early stages of failure a garage doing these tests will be able to confirm or not ? if h/gasket problem hope this helps ?
I would like instructions on how to set the timing
Remove tappet cover and turn engine till the lobes on the cam shaft at no.1 cylinder are facing upwards and not pushing on the lifters.The cam gear has a little line on the side of it near one of the teeth that should line up with the top edge of the cylinder head.Get no.1 piston at TDC (top dead center) and check that the crank gear mark lines up with the marks on the plastic cam belt cover.Fit belt turn engine and check marks again.
There is a black box back by the fuel tank it is
It's either a fuel flow sensor or the fuel pump. It's never a good idea to bypass anything on cars nowadays, as one component that fails or isn't in operation will affect the function of many things. Yes, we miss the good ol' dayz when a guy could just yank off wires and funny lookin' thingys, and the monster would stll roar...(in Ford's case, it'd roar even better!!)...but, hey, welcome to the new century...haha.

The engine oil specifications can be found on the top of the filler cap under your hood, as well as in the VW Owner's Manual under specifications. VW's produced from the late 1990's typically use 5W-30 motor oil, and in the 1980's they typically speced 10W-30 (API*,SL 10W-30) motor oil. Your car knows best, check those locations first.
Trany installation
keep cvs out of the way. lower engine a little. make sure the two dowels that line up the engine with the gearbox are present. if not look/find/purchase them. make sure the clutch plate is as centered as possible with either the plastic tool that comes with a new clutch kit or any other fairly accurate method( this drastically improves fitting time) keep the gearbox on a jacking device and push it in when it is fairly reasonably the same height. this requires some effort/brute force/help but once you can feel that the clutch is lined up then it is easy from there. once the gearbox slides in put one bolt in and have a cup of coffee. come back to complete the job later. hope this helps.
Leaking fluid
Unfourtinately the transmission you have is an unservicable transmission. The only way to have the tranny fixed is to have it rebuilt or replaced. I regret to inform you of the bad news.

they may be a third bolt goin in the other way. sometimes they are hard to see
