possibly fuel flow direction(filter)is backwards?;don't take it apart just look for the fluid direction arrow on the filter first. Get a OBD Scanner read out;get them done free as advertised by some places,especially ones that do transmission/tune up companies before you touch unrelated components and make your problem worse.

My 2000 mustang will run but wontmove in any gears it sometimes trys to move in reverse
The fluid is not supposed to be "spotty" on the stick. It should look like a regular oil covered dipstick. It does have to be measured with the engine running and the car in Park. I would suggest you add a quart of fluid. Make sure that it is compatable for your car, not all of them are.With the quart added, with the engine running slowly pull the gear shift through all the gears, pausing for about 5 seconds at each gear. Go all the way down to 1 and then repeat that going back up to Park. Check the oil level. If it's not full you will need to add more. If the level is at Add then it will take half a quart to make it full. If it is barely on the stick it will take a quart. Repeat the shift sequence. Once it is full you should have your gears back. While you are doing this pay close attention to the under side of your car looking for leaks. Also smell the fluid on the stick. If it smells burnt you will likely have other problems but the fluid and filter will have to be changed completely for sure.

Clutch fork
did you replace the throwout bearing with the clutch ? if so, then it could be the fork itself

Theft mode
unhook the battery an wait about 30 min. the computer should reset the alarm an allow you to start your car.

99 mustang battery not charging
First off, disconnecting athe battery while the engine is running is the quickest way to damage an alternator. Unlike the old DC generators, the alternator needs the battery in circuit to protect it against voltage runaway.If the alternator has been bench-tested and seems to be functional, I would start by verifying the related vehicle circuits. Witch a DC voltmeter, start out by measuring the voltage at the alternator's output terminal, the heavy black/orange wire. It should be full battery voltage. If it is anything less than battery voltage, you must determine why. Some things to look at are the gray 12-gauge fusible links A & B, and the various splices and connections in the circuit (see diagram below).Next, disconnect the voltage regultor harness plug from the alternator and check the voltage at the wiring harness regulator plug's "A" terminal connector - the yellow/white wire. It too should be full battery voltage. If it is anything less than full battery voltage, you must determine why. In this case, look at the 20-amp ALT fuse in the battery junction box, and at the various splices and connectors in that circuit.Then, turn the key switch to its "RUN" position and measure the voltage at the wiring harness regulator plug's "I" terminal connector - the light green/red wire. It should be somewhere between 8 and 12 volts. If there is no voltage present, check Fuse 5 (15 amps) in the main fuse panel and the various connections in that circuit. The final test is to measure the voltage between the batterty positive terminal and the alternator housing or frame. If it is anything less than full battery voltage, check the alternator mounting.

Has leak not oil leak
What color is the fluid? Where is it leaving spots in relation to the vehicle? Middle, front, left, right etc

And what sort of guess, in the way of anyanswer, do you expect with no info at allYou still need to go to a repair shop if youknew what leaked,can't use a vehicle with leaks

Ac not working
lots of possibilitys, 1. blown fuse2. low on refrigerant, will not let the pully to engage3 nothing bad about fords, but they use plastic for air dams, inside of the hot and cold deck4. try to change from cold to hot if it does not change refer to 3.hope this helps
