Top will not come up. trying to by pass the lift
John, I'll help if I can. Need more info first. Does the top go down under its own power? Can you hear the hydraulic pump running (whining) when you try to raise the top? Does it move at all and give up or nothing at all? Did the top operate more slowly for awhile before failing to raise at all?
Let me know, and I'll see if I can help narrow down a potential solution.

Replace gear box
They do not sell individual parts for the differential. Get the whole thing at a junk yard. Oodles of Fords fit this one. The junk yard may install it for you.

Hesitation when excelarating while driving
Check compression in #1. A cylinder needs gas, spark, and compression to fire. Check spark with a calibrated spark tester. It could be an injector problem, so check for pulsing of the injector. Does the spark plug show wetness after being cranked over?
The compression in #1 should be within 75-80% of the highest reading cylinder.

I bought a used rear end wrecking yard
if your old rear end has good axles just swap them to the diff.with bent axles,hopefully thats not why you have to replace it in the first place,also replace the axle seals thay are probly bad from the bent axel

No up for pass side from pass side switch
Window motors are permanent magnet style they use to wires that reverse polarity to move in both directions. so remove passenger switch it should have four wires 2 are for the motor and the other 2 is battery positive and battery negative test these wires first. we know the motor works so the only other problem would be the switch it self. most common failure is where the wires enter the door in between the hinges in that loom they break..

Convertible top will not go up and down.
You shouldn't feel resistance when moving the top manually - you should hardly be able to move it at all. If the pump runs, but the top won't move, then you most likely have lost some of all of the hydraulic fluid. The most likely source of the leak is one or both bad lift cylinders. If this has happened, the pump is probably screwed now, too. Your best bet is to plan on replacing the pump, both lift cylinders, and all the lines. If you try to save a few bucks by swapping out just the cylinders (for example), you will probably be back under the seat to replace the rest of the system in short order. From my own (unpleasant) experience, plan on doing it right the first time, and you won't have to do it twice.

use a code reader to reset the CPU. Check the immobiliser is operational
