Be aware that this vehicle has a low oil sensor. Below 1 quart low will disable ignition(NO SPARK) Check oil often. Perform an OBDII scan with a print out. The print out will be your guide to parts replacement. If you get it to run, the cheapest approach is to Replace Air filter. Also the Fuel filter and install a can of B&G44K fuel additive to the fuel. It will condition the fuel pump and injectors. The B&G is only available at dealerships(11.00 a can at Toyota).Do not substitute, it is the best on the market. Do these 3 things every 30,000 mile for continued performance. Due to the age (1999) I would recommend changing the timing belt and water pump as it runs off of the belt and you are already in there. I don't think it has timing chains. Do not throw the distributor away, its probably OK.

First, never use starting fluid on a gasoline engine. Check for dirty air filter, then check for Mass air flow sensor (Fault code) . This sensor controls fuel mapping, bad signal here will cause over fueling (black smoke) also called loading up (rich). Stopped up Air filter will affect Mass air flow. Perform OBD II test to prevent buying unneeded parts. Also delete stored codes.

It sounds like some thing you have done if the fault started after the tune , did you check the gap on the new plugs, check the firing order as it may be messed up . 4 cylinder 1342 6 cylinder 153624 in direction of rotation.

did you test the in line fuse that runs in the longer of the two wires that return from the positive battery cable

You need to test whether you have power to your switch. If you do, you can test if the switch is working by checking to see if you have voltage coming out of switch to motor. If you have voltage coming out of the switch, your motor is most likely bad. If there is no voltage coming out of switch, the switch itself may be bad.

need to check the up/down switch for that side to see if the power is there best way to do it is to remove the door panel and remove the motor connector and test for power while pressing the switch if no power change the switch,if power there change the motor.

car trans is probly worn-almost 20-hope u didnt flush it-cause that destroys by pieces lodging in the valve body and causing the issue--any way cud be a numbr of things-like low or dirty fluid--linkage needing ajust or internal parts just failing--hav an independent pro testdrive and git 2-3opinions-a jaspar transmission w 100 000mi waranty is bettr then a rebuild if u keep vehicle

I don;t think it is your ECU. It sounds like you may have faulty wiring to your plugs. Did you change the wires? this might help.
