some shift knobs have a lock nut under the knob . I usually looks like a chrome ring finish. Try turning it down to release the knob and undo the knob.

you hit all the suspects that I would go after is there a relay in there some where you missed,coolant sensor, fan relay not a/c fan relay

Did you replace the fuel filter as well as the oil filter ?. If there is a good spark at the plugs it has to be a fuel problem . Check the fuel pressure and flow the flow is most important. if the pressure is high the regulator on the fuel rail may be stuck shut . and there will be no flow on the return line.

Sounds like the main controller has failed. You might try swapping it out with a used part.

Sounds like you may have a bad radiator. It may be clogged and the coolant is not able to go through it causing it to come out the cap and reserve tank.

There are no expansion plugs behind the water pump. What engine is in it and what is the problem?

Not enough info, BUT I had a problem with my door lock motor running after shut the car off but did not lock the door. After I found out I had a 1 year old battery with 0 cold crank amps and replaced the battery, did not every have a problem with the door locks.
