I'm not sure where you got your alternator tested, but recently I was in the same situation with my 1998 avenger and the alternator was at fault

I'm not sure, it could be on the front ( or driver's side) of your transmission or it could be internal. However, if it was bad or disconnected your engine wouldn't turn over in Park but would start in Neutral so it's not likely your problem.Start looking for wires that may not have been hooked back together tightly or in the wrong connector or maybe missed the first time. Double check carefully, it may be a plug that got bumped by something when you changing the transmission. Did you perhaps disconnect the battery? Your anti theft could be the problem if you did. Did you maybe miss a wire on the starter when you reinstalled it? Hope this helps.
