Are you having problems or getting warning lights for any of the cars features. Most vehicles have wires installed as a standard wiring harness to include connectors for 'add ons' or Options that are available when bought new. Fitting the same harness on every car is cheaper than building a separate one for each individual vehicle. One thing you could do is to test if the wire has voltage coming through it with the ignition on and off. No power will suggest it's for an option that wasn't fitted.
My friend had a loose wire under the seat of his Porsche that turned out to be for the factory fitted child seat. No kids, No seat so it was left alone.

Another sort like problem is the purge valve, that should be shut when the engine runs or the fumes in the tank are fed to the engine that then could stall running rich. Engines need a fast idle and it may be getting colder. This is the automatic choke function. Do check the system of sensors and/or devices that it uses, among the mechanics of being able to push some extra valves open or even keeping the main intake valve closed. Perhaps it is better starting after heating or with starter fluid and you'll find no trouble after riding.
An intake leak check seems advisable. Those short tubes can be hardened and even cracked. Yet it seems that you have taken a good look.
