The most likely reason is the the heater matrix is half full of air. It may even be partially blocked. You can back flush it by removing the hoses in the engine bay and connecting a hose. Then reverse the flow and finally remove all the air by following these instructions

If you get heat in the top vents then the problem is still the blend doors not closing or opening in the right place.

The reverse wire on the car audio harness for a 2006 Chevrolet Silverado is yellow. If you're connecting an aftermarket stereo, this wire is used to trigger the reverse camera display when you shift into reverse. Make sure to connect it appropriately for your specific installation needs.
The most likely reason is that they are Daytime Running Lights, but a different light should come on when you switch them off. Check the fuses with a digital ohm meter for continuity WITHOUT removing them. Use the little contacts on the top edge.

Turn ON the ignition, with the engine OFF.
Attempt to start the engine, then release the key to ON (vehicle will not start).
Observe the SECURITY telltale, after approximately 10 minutes the telltale will turn OFF.
You have 2 of those and also 2 downstream. You have two banks of cylinders and each one has an upstream o2 sensor and it is located in the exhaust manifold for each bank. Your scan tool should say Bank 1 or Bank 2.
The downstream sensors are after the catalytic converter.

This simple task often doesn't have the results you expect because the stock radio is part of the computer system and the radio is monitored by and driven by the BCM. Things like Warning Chimes and Clickers are driven from the BCM and played via the stereo speakers.

What led you to change the ignition coil and plugs? Were they confirmed faulty?
Code 52 means your timing belt needs to be replaced. A worn timing belt can and will cause a misfire and other problems. At what mileage is your Sonic now and at what mileage was the timing belt last changed?
P2076 is related to the intake manifold tuning (tuner, or switch, or runner control or valve). The tuning valve is a motorized actuator attached to the intake manifold. An issue with it can cause misfires and other issues. It'll need to be tested for a problem with the actuator itself, or a problem in the actuator's circuit (i.e. wiring).
I recommend having the timing checked and the belt changed as needed, and tackling the P2076 afterward, if it hasn't resolved itself.
Based on your description, it seems like there could be a few possible causes for the issue. Here are some things you can try:
Reset the climate control system: Try resetting the climate control system by turning off the engine, pressing and holding the A/C and recirculation buttons at the same time, turning the ignition to the ON position without starting the engine, continuing to hold the A/C and recirculation buttons for 10 seconds, releasing the buttons, turning the ignition key to the OFF position, and starting the engine.

Well the first thing that leapt of the page was that you said you had two batteries and you undid the clamps to both, but then I realised to meant you undid both clamps to one battery. That is actually the worst thing to do because now you have to reset the security system and engine immobilizer.
Make sure your battery clamps and posts are cleaned with a wire brush, wipe with Vaseline or Dielectric Grease and then make sure the clamps are tight. Then put the battery on to charge. This says you have low voltage.
DTC P0480 registers when the PCM doesn't receive the proper amount of voltage from the cooling fan control circuit that should indicate that the fan works properly. This code can be caused by a faulty cooling fan relay, a bad cooling fan, damaged wiring, or a bad coolant temperature sensor.
