My brother had the same problem on his prairie 400. He was getting water in the electrical connector for his CDI unit. Unplug all of the electrical connectors one at a time and make sure they are dry. Apply dielectric grease to all the connections and plug them back in. I recommend doing this one at a time so you don't mix them up or forget where they go.
On the right hand side of the ATV just under the gear leaver, you will find a grey and black multiplugs, you will need to swap them.
